We've thrown around ideas about a number of alternative scoring systems over here.   The way that we handle the letter frequency issue is that we drop more of the frequent letters, rather than making them worth less points.   We like this because it means that you'll usually have plenty of letter choices on the playing field that will let you spell letters, and you only need to pick up that infrequent letter if you can use it!
